You won't have to use public transportation if you bring your car with you to Isla Mujeres

The Car Ferry from Punta Sam to Isla Mujeres makes five daily trips each way, and is Mexico's only option for visitors who are bringing a vehicle with them onto the island.

Passengers are advised to arrive approximately an hour before the ferry is scheduled to leave, because lines can get long, and this allows time to get your ticket (which you must purchase before boarding) as well as make sure your vehicle makes it aboard.
